I'm tipping the boards have different memory layouts so when you burned the second time with a different board type it had a different layout for its writeable EEPROM.
When you burned with the old board type it went back to the old layout and the EEPROM was untouched.
The most common writeable area is at the very top of your available memory, so I'm guessing the first board had a larger memory layout and the second write missed the EEPROM area
