I am on Linux Ubuntu and am having the same problem! I have to manually set the ESP-12E board into flash mode by holding down the "flash" button the dev board and then press reset. Then select "Generic ESP8266 module" and do a bunch of other things and then it will flash..

Did you try with the chip_id espytool.py command as I suggest in my post?
